I don't think that you need to reinstall bazaar but rather just create a new
branch following the instructions.

Did you use a ubuntu package for the original bazaar installation?

So you followed all of the instructions in the documentation for creating a
new branch?

I really can't think of any reasonable reason why the directory would just
revert to root ownership on reboot.

Did everything work after your reinstallation?
